5.4 Computing the energy of a folding

The program ``efn'' will compute the energy of a folding from ct file input. It can be used to check the folding energy of a computed structure. It is especially useful for computing the folding energy of a structure computed by other means, such as phylogenetic methods. Also, the energy of a folding computed for 1 temperature can be re-evaluated at another temperature.

The program accepts ct file input. There can be multiple foldings in this file. Energy files, as described in (3.8) must be provided. The defaults are the same as in (3.8). The user is given the option of creating printer output and/or region file output (3.9).
